Need help with Basement Waterproofing!?

My basement used to flood all the time because there was a hole in the roof. Well, we had the roof repaired and cleaned out the basement and threw everything out that was damaged. Now the fun part begins. I need to figure out the best way to waterproof the basement. When we bought the house their used to be bedrooms and a bathroom down there that have long been destroyed. So their is still frames of what used to be rooms. How can i waterproof if their is wood on the cement? I don't really want to get rid of them because i plan on putting walls up anyways and reinstalling the bathroom. Please help!
I am not sure where the water is coming from. It used to come from the top from the hole in the roof. Now I believe its more of moisture thing than anything else. I cant see any wholes or cracks however when we have MAJOR storms that last for days towards the end of the storm it starts to flood. So im not exactly sure where its coming from but it rarely storms like that here anymore.
